Hi everyone i am making a beacon following bot , using GPS .
My basic idea is that , i will use two GPS locators , i will send the position of beacon to the bot (longitude , latitude , altitude ) bot will compare it's position and the position of beacon after every 2 sec , and align itself in a straight line with the beacon , move for 2 sec avoiding obstacles , and repeat the process .

Please guide me through the task .

and suggest any better algorithm if you have any .

PS: do not give any code , i would like to do that on my own .

Accuracy is the biggest problem with GPS, you can never be sure how accurate is your positional data.
Two questions, will your bots navigate in indoor environment?
What will be the distance between both the bots?
if it is indoor, GPS will not work and if distance between two bots are 5-10 meter (outside) position data of both the bots are nearly same.
" align itself in a straight line with the beacon " not sure NEMA sentences hold directional data, anyways you can do proximity sensing with GPS if distance is more than 5 meter in outside environment.

For small robot GPS beacon will not work,5m accuracy is to huge for a small robot doing following.

Look into directional antennas.
